The R's on the yellow circles(e.g. C Major), what exactly do those mean? and do i put my fingers exactly on where the yellow circles are? because now they're aching and i don't know if i'm getting the chord right....

This question seems to be getting asked a lot.

The Rs just indicate that the note played is a root note... so In C major the root note is C. Both of the notes with Rs on when you put in C Major are C notes.

You play all the notes where the yellow circles are, yes. If your fingers are hurting just keep at it (practicing daily for a little bit) and it'll harden the skin and stop hurting quite soon.
